What do you mean by 'full auto'? If you have IS on for the lens, IBIS will be active. There's no way to have lens IS active without IBIS also being active.

Usually, people want the opposite of what you seem to be asking – they want lens IS without IBIS, because the latter can cause wobble when shooting video. IBIS will be on by default with your lens combo (with or without TC) if the lens IS switch is on. Turning off lens IS also turns off IBIS.

Having said that, with the 100-400 and especially with a TC, IBIS will not do much for you at the wide end and practically nothing at the long end. The benefit of IBIS decreases with increasing focal length (IBIS is the blue line). So whether IBIS is active or not will make little difference for your overall stabilization with the 100-400 ± TC.
